What’s the explanation there? We know what happens when a seed is moved from its position, so one side couldn’t have been hidden or destroyed. Notably, the section of Hunrath’s railway swapped into Kaptar, the spinning Kaptar room held on Hunrath, and the small rock bridge grafted into Maray, to name those on the top of my head. There are, however, a couple instances in which only one sphere has a seed. When one is stimulated into a forced swap, the other follows. They’re touched by members of that world’s species and the bounds are set, linking those two seeds together. Now, as I understand it, the whole sphere-swapping dance requires two ambassador seeds, one at each point to be swapped.

I do have one mechanic question though, and one more dorky head-canon-y. If you've been following this guide, it's probably still up the canyon where you used it to access the dome wall the first time. There's a minecart track next door that runs right behind the Swap Machine. You'll be transported to one of the buildings in Downtown Hunrath. Use the Swap Machine to travel back to Hunrath.

There's a window you can look through to see the red beam emitter, but there's no way to get to it and, besides, there's no blue beam to destroy it with. Inside, you'll find a map of Kaptar and another Swap Machine.
